Wiper Fluid Smell

I recently noticed my washer fluid smells pretty bad...not a chemical smell but as if there's a lot of bacteria in the fluid. I can smell it whenever I spritz the windshield and my windows are open. I'm thinking I'll need to empty the fluid reservoir but the only way I know how to do that would be to just spray it out onto the windshield until it's empty then refill with fresh, clean fluid. I'm worried running it until it's empty could damage the wiper fluid motor? I don't think putting some bleach in the reservoir would work either - could damage components? Does anyone have any experience or suggestions to get rid of the smell?
